Yes, The Legend of Zelda Tears of the Kingdom has dungeons. This was officially confirmed in the Tears of the Kingdom Ask the Developer blog part 3.

In this blog, Hidemaro Fujibayashi, the game’s director, stated that dungeons had “changed from the previous game”. Takuhiro Dohta, the technical director, goes on to note that dungeons are “unique to their respective environments”, offering more variety in regional characteristics than the Divine Beasts from Breath of the Wild.

Fujibayashi gave an example of a dungeon which connects directly from Hyrule’s surface, explaining that “If you dive from the sky straight into the dungeon, you’ll trigger an event.” Needless to say, this is significantly more complex and diverse than the Divine Beasts from Breath of the Wild.
